Because most are fodder Ninjas. It would make sense to enhance Madara as he is an Uchiha. It made sense to add Hashi's DNA to Danzo because he used an Uchiha's Sharingan.

Kabuto could have atleast replenish Nagato's chakra or bring back his ability to walk.

Kabuto could have also made a force of just all the akatsuki as one team and just tore through everyone they ran into or made bigger groups of super S class Nin.
