Natural energy causes those in Juugo's clan to go berserk.

Juugo's clan is never really referred to by name, it's always just called "Juugo's Clan"*. I believe that Juugo's clan could be the Namikaze Clan.

I believe that the clan developed a sealing jutsu that stops natural energy from uncontrollably entering the body. It would be similar to the sealing jutsu that was used on Sasuke's curse mark.

This seal is why Minato (Namikaze) wouldn't have gone berserk and the seal could also explain why he never used Sage Mode, because his seal prevented nature energy from entering his body.

Naruto's seal:
Now a problem that comes up is what about Naruto, why didn't he transform? The answer could be in Naruto's seal.

Naruto's seal is actually Two "four symbols seal(s)" when combined they somewhat resemble the seal that was used to suppress Sasuke's curse mark.

Jiraiya said that "some chakra of the nine-tails slips between the seals and combines with Naruto's chakra"

Maybe the opposite could be true as well. The seal could be designed so that any extra natural energy that Naruto absorbs would "slip between the seals" and go into restoring the foxes chakra.

The Sage:
The Juubi's chakra is natural energy.

The Juubi being made of Natural Energy could explain how the sage divided it's chakra up. Maybe he absorbed the natural energy from the Juubi using Sage Mode and released it nine times creating the Bijuu's chakra. Then he used his own chakra and "Creation of All Things" to give the Bijuu their forms and sealed the Juubi's body creating the moon.

Also the Juubi's rage could be linked to it's natural energy, similar to how Juugo goes berserk.

Karin compared Naruto's chakra to Sasuke's saying that they seem opposite.

Then she said that there's something dark deep inside of him and we were led to believe that this is the fox. She says the chakra is exactly like someone and I think it may be Juugo.

What could happen next:
Naruto uses natural energy to restore Kurama's chakra, while Kurama restores everybody's chakra whenever they get low.

Naruto uses sage mode to absorb the Juubi into Kurama, changing the fox into a ten-tails/nine-tails hybrid. Maybe shape of the fox, but instead of the fox's fur it will have the Juubi's "skin".

Naruto absorbs some of the Juubi's nature energy calming it down, the opposite of Juugo going berserk when he absorbs natural energy. Basically less natural energy less rage.

Juugo absorbs the ten-tails. This gives the ten-tails a mind along with "feelings and ideals". This may be how the Sage became a Jinchuuriki.

Sorry but Minato is a Namikaze and from the leaf village. Jugo is from a different village all together who have ben doing this for a long time,they keep their members with power lock up because so far nobody has the mental abilities to control it.You can't try to connect Minato to the Jugo by calling Jugo a Namikaze it docent work that way.

Why the Namekaze clan? How did you manage to link Juugo's clan and Minato's clan?

If its because Minato was so proficient with seals then there's already a problem. The Seals Minato used don't come from the Namekaze clan. They come from the Uzumaki Clan.

I really doubt that Kakashi had any clue Orochimaru's Curse Mark was related to the use of Nature energy. Hell, not even Itachi knew. The most likely reason he chose the Evil Sealing Method specifically is because it's the same seal Hiruzen used to seal Anko's Cursed seal when she was a child. Also, Orochimaru himself said that the seal [Evil Sealing Method] was all but useless for the job, so why would a clan create and use a seal that doesn't really work.

And it also seams odd that Juugo would seem so oblivious to this miraculous cure he spent his entire life searching for.

Unlikely because, Naruto had to learn how to absorb Nature Energy by sitting still, whereas Juugo was born with his ability to absorb chakra even while moving.

Also, the two "Four Trigrams Seals" that covered the "Spiral seal" disappeared after Naruto "stole" Kurama's chakra.

I think she was reminded of the Hachibi's chakra. But who knows? You might be right.
