Good observation, I think this might actually hint at the Sage gaining rinnegan before sealing the juubi.

If the juubi indeeds augments eye-power, then perhaps he had the tomoed rinnegan after he became its jinchuriki and gained the rinnegan on his own through the understanding of nature and chakra around him, which is how I originally perceived it.
