When did the Sage acquire the Rinnegan? Was it before or after he sealed the Juubi?

This is entirely possible with the facts that we have. Though it seems to have been hinted that the So6P already had the Rinnegan against the Juubi, but it is plausible that this is the way that it is.

The only other thing is the Hyuga clan. The start of the series hinted at some relation to the Uchiha, during Konon vs Obito a Yin-Yang symbol appears with the Juubi (Hyuga clan always uses it), in the last chapter the Hyuga clan symbol appears in the Uchiha Sanctuary (on page 8 it is in the top left corner of the panel...the same one that shows Sasuke taking off his cloak and looking ominous [having half his face shaded]).

The only thing it would change is add on the Hyuga with the Uchiha side.

Nope. The Rinnegan is the strongest eye among Dōjutsu and includes the Sharingan's powers. A combinated eye of Rinnegan and Sharingan would just be the same eye as including both powers. It is rather a tripled Sharingan, with three rings tying up each 3 tomoe like the Sharingan does with only 3 tomoe. A mere misbelief that Juubis eye could be a Rinnegan adorned by tomoe representing the Sharingan.

Anyways this has been my thought on it.

Kakashi mentioned that the Hyuga were the oldest clan in Konoha. Now this has been called into question due to Konoha being founded by Uchiha and Senju. So how can the Hyuga have relations to the Uchiha as well as be the oldest clan in Konoha?

Here's one way: The time between the Elder Son and the founding of the Uchiha clan isn't specified. This means that the Hyuga could have formed imbwtween this time period.

Now I do not believe the Uchiha come from the Hyuga. I believe the Hyuga came from a series of off branched families (for example a female born descendant marying a random guy, and then their child marying a random person....that's what I mean by branched off) where the Uchiha clan formed from descendants that stayed to a more closely.

With this, both clans formed from the Elder Son, but without forming from each other.

Both the Uchiha and the Senju had allied clans during the clan war state (which easily reffered to the warring states period in Feudal Japan). I imagine due to old familiar ties, the Hyuga allied with the Uchiha. Upon the peace treaty the clans were all united. That way, the Hyuga clan comes both before the Uchiha as was stared, and it relates to the Uchiha as it has been severely hinted at.
