This is why the Juubi and Shinju existed as seperate entities and that even though Madara had the Juubi, he still had the absorb the Shinju.

In the past, the Shinju transformed into the Juubi, not split from it. That is why the appearance was so different.

Why was the Tree split from the Juubi? Who knows? Perhaps the Tree portion was posssesed by Kayuga and needed to be cut off.

Which in turn would mean after Kaguya ate the fruit the "first" Shinju well died/wilted away. Some time later she fused or was overtaken by the Shinju's spirit/soul and became the Jubi. Mainly because due to her pregnancy some of the Shinju's power was lost to the two children and it wanted it back.

I can see your train of logic; I would even go a step further using what SO6P stated that both him and his brother took in the Holy Tree within themselves. I believe one probably absorbed the Juubi form and the other Holy Tree form.

Following the time after they defeated the Juubi/HolyTree they lived in peace. I believe that possibly controlling both the entites was tough even on Hagoromo; so he created the moon for a case for the Body of the Juubi/HolyTree and spread the body from its soul/charka similar to what happened with Kurama, because you noticed that even though naruto and Minato have complete control over the Kurama charka unlike the others they don't take the physical form of the Tail beast. Just a thought

What is a fruit's purpose? To reproduce the plant that spawned it.

I do believe that the tree was reformed after the fruit was eaten.

You mean why was Obito able to create the Shinju? It's an ability of Jūbi to take the shape of its original form, I guess. The Shinju Obito created wasn't complete either. It had to absorb chakra after all. Now Madara possesses almost the complete Jūbi and the Shinju, which absorbed the chakra of the alliance too. Currenty, the Shinju is nearly complete due to these powers. I guess, that's the reason why Madara has changed his form too.
