Remember when naruto`s chakra sprung extra life into yamato`s mokuton, shouldn`t it have increased the proficiency of the mokuton that madara used on him , but naruto did use pnj didn't he?

No because Yamato's mokuton wasn't trying to kill him. I think the evil intent of Madara's/Obito's Mokuton is incompatible with the purity of Naruto's chakra.
