Jiraya thought the nine tails incident was a natural disaster or the result of a summoning (so he was half right):

Gerotora who was there that night and seemed quite close to minato, also thought it was a natural disaster. Even the hidden cloud knew Kushina was a Jinchuuriki -_-. How did Jiraya of all people not know?

To be honest, Jiraya has always been iffy to me, he forgot that he named Naruto:

Jiraya was Minatos teacher, basically his father, the god father of Naruto. He was a legendary Sannin, how higher up could he be? He should have known all this.

Jiraya is just having a huge intuition about his student last action: Minato though that the man whom controlled the 9 tails this night had a bigger plan than just destroying Konoha and that's why he sealed the 9 tails into his son.

Jiraiya did know. It's simply a plot hole. Just like Obito meeting Nagato 20 years ago and Zabuza trying to assassinate the Mizukage who was said to be Mei but she would have been little girl back then. Plot holes, plot holes, then more plot holes.
