So not even ems can get around the side effects of izanagi.

Yes, that was kinda obvious. The eMS is an eternal Mangekyō. The user is able to release the full potential of the Mangekyōs Jutsu, but Izanagi/Izanami aren't part of that concept.

Loss of sight doesn't mean it's not an uchiha eye. Itachi went blind during his fight w/ sasuke and was still about to use his susano'o. Although the loss in sight were completely different between the two, like I stated earlier, it's still his eyes with the same genes/genetic code so when hashi's cells finally kicked in the rinnegan awakened in both eyes, healing the one that had lost it's sight. Madara could've been blind in the one point up until the rinnegan awakened.

I think it's more or less about that eye being restored, because the EMS (even without light) is still there.
