I know that. :| But, it's his best friend and he died giving his eye to Itachi. didn't he know Itachi was going to massacre them if Koto failed? If Sasuke was left alive and was seen as the loyal Uchiha, wouldn't he have wanted honour restored to the clan too? :|

Makes sense except for one thing. Shisui and Itachi were very similar in their views and ideals; ie They didn't spout or condone all of the Uchiha dribble and did not want a coup detat like the rest of the Uchiha.
Therefore, I think Shisui, like Itachi, valued the safety of the Hidden Leaf and didn't care AS MUCH for the unconditional pride and serving of the Uchiha clan which is why I don't think the mystery Uchiha man is Shisui.
