Madara is pretty sure that Obito will come back , and Obito did .

My thought is , that Madara planned Rin's death . In the past , he may have some connections with Kirigakure . Another possibility is that Rin's death was a genjutsu of Madara . Obito's sharingan was weak and couldn't see through Madara's genjutsu . And I think Obito still belives that Rin is dead .

But btw , I'm pretty sure that if Madara planned it , Obito would probably know this , since he knows that Rin choose her own death herself .

That's one of the reasons that when Madara arrived on Obito vs Naruto battle , Obito didn't consider him as an ally . Obito might have discovered when he was controlling Yagura .

And if Madara's plan to take down Obito fails, he'd probably try to confuse Obito with Rin's death , but he would probably fail , because Obito , as I said , knows everything .

Meh, I personally think the whole Kirigakure thing was out of his control. But, he had planned on having the Spiral Zetsu kill Rin, when said Zetsu offered to fight instead of Obito.
