Yes. He got one eye taken by Danzō, the other eye he gave to Itachi, then he fell into the Nakano River.

It would be quite amazing if Obito found Shisui in the naka river half dead, and implanted new eyes since we know he had plenty. And is using shisui as some sort of plan b, in case he is defeated to carry out his will long after he is gone(similar to what madara di with him). Shisui of course would not be down with this, but it is a fun thought.:O
