Right. But the problem here is that the elders/Danzo wanted to have the Uchiha eliminated because they knew that they were a threat regardless. And Hiruzen let them take control of the situation.

To be honest, it doesn't matter if Itachi knew or not. It'd be impossible for Itachi to prove that it was Obito that did it. The Uchiha clan knew that they were being suspected of the act, it's expected that the clan as a whole denied it (I doubt that they ignored or agreed to it obviously) but no one would believe them most likely. They didn't have evidence. In Itachi's case with Obito, Obito wouldn't accompany Itachi to prove that he was the one who did it. What one says doesn't matter if they don't have proof, Itachi wouldn't have a way to prove it to the public. U_U

he didn't know who it was, just that the masked man, tobi pretending to be madara, was the one who attacked konaha. so it doesn't matter who he thought he was

The elders (and Hiruzen went along with this while letting Danzo take control) thought it would be best for the Uchiha to be eliminated because they weren't the type for negotiation. Danzo gave the order and even stopped Shisui from using KA to avoid the situation. He wanted that Sharingan arm as well as for Konoha to get rid of a threatening clan.

He had no proof. He just saw him kamui into Konoha because he was the most observant shinobi in the village at the time. There's no way to prove that to everyone unless Obito would say it himself...he wouldn't, lol.

Itachi was 5 years old when the Kyuubi attack happened and he discovered Obito when he was 13, a few days before the massacre happened.
