People say all the time that Goku could solo any character from the Big Three manga, but it's obviously not true. Out of all the manga I've ever read, Goku is by far the winner for speed and strength (and ki). The only competition he has at all is people like Buu and Vegeta, also from Dragonball Z, and even Master Roshi is probably stronger than anyone from One Piece, Bleach or Naruto.
But although Goku outclasses these characters in a martial arts context, against an enemy such as Itachi, Aizen or even Ms. Golden Week, I think he would be soundly defeated.
If Itachi fought Goku, he wouldn't stand a chance in Taijutsu, but Itachi rarely bothers with that anyway. Itachi has incredibly fast reflexes and movement, but would seem painfully slow to Goku even in base form, after enemies such as Kid Buu or sparring matches with Vegeta, and even if Itachi were able to land a punch on Goku, it would not be enough to phase him at all.
But Itachi is able to use genjutsu if Goku so much as looks at one of his fingers, and there is absolutely nothing to suggest that Goku would have any way of fighting this. It is definitely conceivable that Goku could take three days of a tsukuyomi and keep his sanity, as pain very rarely bothers him and he has a huge amount of resolve. But just a run of the mill genjutsu to trick Goku into drowning himself or picking a fight with someone like Vegeta who could actually damage him would be enough, and even if for whatever reason Itachi was unable to find a way of defeating Goku's super powerful body he could leave him in a genjutsu indefinitely and just get on with his life.
Itachi doesn't spread the word about his genjutsus needlessly, the jounin of Konoha were under the impression all they needed to do to keep safe was avoid his eyes, when it turns out he can cast powerful genjutsus as long as you look at him at all.
If Goku did know that he must not look at Itachi no matter what during their fight, and chose to defeat him with his eyes closed, something that he could do, I still think Itachi would win, simply by being more underhanded than Goku, who would never beat Itachi to death, just defeat. Itachi would then cast his genjutsu when Goku offered him a hand up at the end of the fight.
Goku could immediately destroy the Earth and teleport elsewhere as soon as he heard about Itachi's tricks, but would obviously not do that, although I'll admit that Frieza or Buu could easily beat Itachi with this technique, although they would need prior knowledge of Itachi's powers. Frieza wasn't in the habit of destroying planets he could sell on a whim, although Buu was and it is likely once under a genjutsu Buu would just get angry and blow up the planet, killing Itachi.
In Dragonball Z, the enemies were all incredibly strong, fast and durable, and Goku beat most of them by becoming even faster and stronger than they were. Against an enemy with a different way of attacking than ki blasts and punches, the fight would be completely different. A fight between two characters isn't just whoever is stronger wins, the techniques the characters possess as well as their temperaments also need to be considered.
Goku and other similar characters are especially vulnerable to this, as kind-hearted naive characters like Goku or Luffy are both easy to trick and incredibly unlikely to attack on sight. Basically, my whole point is that when people say "Goku solos the Schichibukai, the Captains and Akatsuki effortlessly" they aren't really thinking, just adding up the power levels on one side of the battle and comparing it to the others, despite tricky characters like Crocodile, Itachi, Aizen, Gin and whoever else being far better in a fight than their stats would suggest. Any of these characters would have a chance against Goku depending on how quickly they can fire up their special abilities.
