I am no Itachi fan as you are well aware numbers, but the Sage is kinda, a featless old fart. One of his sons inherited his eyes, which by coincidence of being a giant shocker, were not Rinnegan pairs, but a spiral-like fruity pattern. Izanagi usage was most probably achieved after acquiring the Rinnegan, which I believe only happened once he mated with the Juubi, mind, soul, and body, if you know what I mean. Without being a Jin, and an ambiguous spirally pattern, he gets his teeth kicked out at base level. I kid you not.

Since the sage assumingly made totsuka blade its highly possible that he knows its weakness. Your forgetting the sage has his other sealing tools.
