Kakashi's shadow clone tricked 30% Itachi
Sasuke doesn't ever put Naruto in a genjutsu because it could be a clone
We rarely see people who use the shadow clones in genjutsu only 1 time with Naruto who thought he could counter Itachi genjutsu with a simple release, I even think Itachi used KA on him
If Minato and Itachi was to really fight, a shadow clone would be perfect to counter Itachi's genjutsu, the fight would go to Minato high diff
Itachi could easily genjutsu them. Plus he's a master at analyzing the situation and figuring out a jutsus weakness. He would never be caught off guard by simple shadow clones. And shadow clones splits the users chakra. Overall he is superior to Minato.

He was caught of guard by simple shadow clones, they split the chakra equally. Madara is the only one that can tell a clone from the original no one else can.
One does not simply avoid Ephemeral bro. Especially when it can be used through any point on Itachi's body, and not just his finger. Remember in that thread about Genjutsu, just one look at Itachi's eyes is game over.

As we know Minato is very skilled sensor so this is strategy.
- Minato creates couple shadow clones who will not engage but stay by side from battle and their only job will be to constantly sense chakra.
- The moment (or if) original is caught in any of those genjutsus (Including Kotoamatsukami) clone would simply FTG original Minato to where clone is and he will simply release him.
2. Counter for Amaterasu
Raikage dodged Amaterasu and he had to react mentally and physically (to shunshin away ).
Why would Minato dodge Amaterasu way easier than Raikage ?
- He is sensor and we know sensors can sense Amaterasu so he will know its coming.
- Minato reflexes are on pair with Raikage
- And most important Minato won´t have to react physically he will simply react mentally and FTG away wiithout need for shunshin.
3. Counter for Yasaka Magatama , Totsuka, Katon, Suiton jutsus.
These literally won´t be any problem and here is why :
- Amaterasu is the fastest jutsu Itachi had no contest. I already explaind why Minato would easily dodge Amaterasu so he won´t have problems with those.
- Those clones I mentioned before can observe battle and FTG away original from any danger .
4.Only Tsukuyomi can be deadly but he needs eye contact something Minato already avoided in manga against Obito and Madara.
Now why Itachi loses to Minato
A) If Itachi wants to survive this battle hi simply must use Susanoo to avoid being blitz with FTG. Using Susanoo will cause him incredible pain and he will use great amount of chakra. Itachi already has small chakra reserves as shown in manga and in databook he only has 2,5 score. Minato simply dodges anything until Susanoo is out and then he beats him.
B) As we know Minato also has contract with Frogs, which means he can summon Ma and Pa and use their OP sound genjustu . But how he does this.
step 1. Creates shadow clones and summons Ma and Pa who will be on clone shoulders.
step 2 . clone with Ma and Pa on shoulders FTG away far from battlefield.
step 3 . far from battlefield Ma and Pa will prepare their genjutsu.
final step . At the moment genjutsu is ready Minato (or his clone) will FTG clone with Ma and Pa to them and release genjutsu on helpless Itachi who doesn´t have means to stop this.
Minato wins as always in this match up, Hiraishin makes Itachi waste his chakra trying and failing to do anything to Minato, once Susanoo can't be maintained, Rasengan or Hiraishin slash kills Itachi.
Either Itachi likely catches Minato in a Genjutsu eventually and lands a fatal or quite damaging blow that would give him the edge to finish off Minato or Minato manages to tag Itachi and bag him though I see Itachi on top

Where was it said or shown that he can use Genjutsu from any body part? Finger Genjutsu is easier to avoid than regular Genjutsu. When you can sense the position of your foe and when your foe needs to camp in a giant chakra construct to avoid a blitz kill there's no need to even look at the opponent's body at all.
