Bee got caught the first time because he had no knowledge about Amaterasu, and even without that, he managed to escape with a kawarimi no jutsu. Now that he has knowledge he will be more careful like here:

I have thought about what this fight would be like and I think if Bee stays in v2 he can dodge amatarasu and any other attack itachi throws at him

And what is that? Cut off one of his tails? That only hurts him and doesn't damage Itachi in any way. Or Itachi could use Yasaka Magatama, or the Totsuka blade to one shot him.
