I don't think Itachi can take on ALL of Konoha at the same time, even with EMS. 3rd Hokage, Danzo, the Elders, every ANBU agent, and every loyal clan. Plus what could Itachi possibly do against the endless waves of Shinobi coming in from Suna, Iwa, and Kumo, all trying to destroy the weakened Konoha?

Danzo already forcibly took one of Shisui's eyes before the time came that Shisui took out his other eye and gave it to Itachi.
So this means that Itachi would have had to get the other eye off Danzo to achieve the EMS.
