I believe that it was Itachi and Obito that slaughtered the entire clan in an ambush, not Itachi and Danzo. Itachi would never work with Danzo considering what he did to Shisui.
I suppose he could start after some other jonin thin out the Uchiha ranks. Is Shisui's susano even considered canon? It's been years since I watched. That'd be the main obstacle. I suppose there are healers for Gai too. Hirudora OP.
Shikaku will make sure Gai is used at the optimal time. Leaf have full intel.
-The Uchiha clan isn't even as great in numbers as they were before the war with the Senju, so the leaf village completely outclass them in terms of numbers.
-Shisui is still alive in accordance to these conditions, which implies that Itachi does not have the Mangekyou Sharingan that he recieved as a result of Shisui's death. That means that he does not possess Susano'o, Spiritual Weapons, or any other MS abilities. Being that he is one of the most notable Uchiha, depriving him of such abilities really stagnates the Uchiha's chances of survival.
-Shisui is most dependable in such times. But with his low-tier Susano'o, Hirudora easily shatters. KA can affect a large amount of people, but not large enough. He wouldn't be able to put "every" single leaf village shinobi under KA without running out of chakra. He has advanced Shunshin, but Gai's gate speeds easily outclass him in that department.
-Fugaku is fodder and not all too much a challenge against an entire league of leaf village shinobi, or even Gai alone for that matter.
In the end, the Uchiha are crushed by a single power player character or overwhelmed by large numbers. Their are the Nara Clan, Inuzuka Clan, Hyuuga Clan, ext. Uchiha cannot face them all. They would be exterminated as easily as they were by two Uchiha (Itachi and Obito).
The Hyuga clan themselves could possibly beat the Uchiha at that point? People are forgetting that Hiashi is a problem and that Itachi and Shisui were the only known geniuses at that point. But the entire villahe against them? Low difficulty. They neg if they kill itachi and Shisui first.
Shisui's Kotoamatsuki could easily channge the minds of all threats to the Uchiha not that they would need it Shisui's flashstep or Itachi's prodigious skill alone solo just about anyone in that list.
If they remained faithful to the radical faction of their clan... the Uchiha would still lose.
The main force in the Uchiha for the coup was the Military Police Force. The top 3 aside from Fugaku were Yashiro, Inabi, Tekka. We saw their skills here:

Before you say "But it was Itachi", keep in mind the simplicity with which Itachi defeated them. He was just faster and that was mainly all it took. I'm sure that out of the 1000s in Konoha, there is someone who could match that enough to kill them.
We have Fugaku as well, but he was surpassed by the time Itachi was 10 and I'm sure Hiruzen and some others are above ten yr old Itachi.
Shisui would be a force to be reckoned with and the novels revealed how he captures people in KA:

Shisui would cast KA by looking at a target's eyes but they wouldn't have to look at him back and share eye contact.
^However, given that there is one of him I highly doubt that 1000s of people would stand by and not take the chance to attack him as he'd be casting the genjutsu on people (it would take a while to find an opening to stop him). Shisui also died due to being poisoned by an Anbu (and later committing suicide as a result) who outsmarted him and avoided being caught in genjutsu, so if an Anbu can do that to him then... :/
It's also mentioned that the Aburame have bugs which are immune to genjutsu, so this can take out masses of the Uchiha.
13 yr old Itachi with just 3-tomoe (as Shisui is the only MS user since since he didn't die in this scenario) and his Anbu skills is not taking on the entirety of Konoha. He can avoid getting killed but winning it all for his clan? lol, no.
The only relevant factors are Shisui and Itachi, but that really is not enough.
