Itachi actually said, that he inplanted a code in shisui's eye that said "protect konoha", and the code would take action when it met itachi's eyes. he did this because he knew sasuke would use his eyes when sasukes own light faided away.
So it was more a plan for sasuke not to take revenge on konoha, that is was for sasuke and naruto not to kill each other

Duh he is a genius. But he did not know he would be brought back. Only knew his eyes would be used for purposes other than what he would agree with. This makes him a genius for accounting for the future.
