Judging from the killing scene that Obito saw I can say the one who Chidoried Rin was Zetsu's clone(Substitute Technique)
Zetsu can create exact copy of anyone (even Byakugan can't tell), plus those clones can copy some of their abilities.

It shows on the manga page that Kakashi fell near to Rin's legs which means he fainted after killing her. Now either Zetsu did it with a high level genjutsu help from Madara or it is true.

Even I don't think Kakashi killed Rin.
