You beat me to it. That's what I think too. Kakashi could have been fooled in killing another ninja from another village while under a Genjutsu which could've forced Rin and Kakashi to fight each other as if they're a ninja from another village.

Maybe he blamed Kakashi for letting Rin gain info that would result in her death. He didn't say he killed her, he said he let her die. To me it means he's saying her death was already sealed when she took the mission.
