At least we can assume that the "Shisui is mystery man theories" will end sooner than the "Shisui is Tobi" theories. Just a series around ten chapters long and nothing like that will have time to be revealed.
We don't know if Shin is an actual Uchiha as of yet. In fact, this is still being debated. It's unknown if he's even a natural human or an experiment.
Shisui was missing both eyes. Not even the nose is 100% the same. Other characters like Juugo have a similar nose as well.
Kishimoto draws mouths similarly for all the characters. So many have the same mouth.
No one seriously argues that and most just troll because of what happened with Obito.

That was the entire point behind Shisui giving his eye to Itachi- the latter keeps it safe and they find the former's body with no eyes so that conflict does not ensue. A common process in NV is to eliminate the corpse of a powerful shinobi upon their death.
It's not possible for only the suicide note to have been found either. A note without a body at the river? That's just a shady homicide and I doubt the Uchiha Police Force were so dim as to accept this and just have a suspicion of Itachi only if that were the case.

BZ was never known to collect Uchiha corpses. Or even have any interest bar mentally manipulating alive Uchiha. He never picked up any corpses before. And if so, why after all these years?
He wasn't defeated grandly because he wasn't a popular character and Kishimoto knew that. Just a plot device with mother issues to move the story along. The probability of Kishimoto bringing him up directly again is highly unlikely.
Zetsu has better ways to take things over than finding a corpse w/o sharingan such as Shisui's. And in the first place this isn't possible since the Uchiha Police should have destroyed Shisui's body in part one.
I think using all the evidence, the case for Shin's father being Shisui is strong.

Shisui barely interacted with Sasuke in canon bar a few sparse moments. Sasuke didn't really care for him, either. He just cared for Itachi, Fugaku, and Mikoto in that order. And somewhat his aunt and uncle. Also, Shisui wasn't wise but just mature with a slight naive optimism like the one Naruto has.Does that really fit with the Shisui we've met. The Shisui that was not only a second brother to Sasuke but much more aware of the grander scheme and wiser than Itachi?
I think anybody who has watched the short film knows that this almost definitely does not resemble Shisui Uchiha.

Shisui's corpse is being controlled.
Much like Pain and Madara, these are black chakra rods, the kind that control and can reanimate corpses from afar. It adds up with the body looking the same and the fact his corpse was never found. But if there's one character who not only has access to lil Juubi pokemon, sharingan and who collects the corpses of Uchiha as a hobby it's only one person.

This motherf*cker was revealed to be a much bigger deal than anybody anticipated and yet was never really defeated all that grandly. Naruto shared a moment with him and punched it but so much was left unanswered about this strange black mass that leads me to believe he is behind this arc.

Zetsu is the only character to have knowledge of this, use chakra rods, be able to use the Juubi and have access to Shisui's corpse. Think on this.
