Technically speaking, yes, Nagato/Pain was the leader of the Hidden Rain Village. I don't think they call Hidden Rain Village leaders Kages though, Kages only exist if the village coexists with a larger land (like Konoha & Land of the Fire).

No his village was not one of the major 5. It was just a small war torn country that the other 5 villages used as a battle ground. Plus the people didn't even know if he truley existed or not... go back to when jiraya travels there, they merely talk about his as some god.

So no, only the heads of the 5 major villages are kages.

I know Hanzo worked with Danzo but I wouldn't assume that Hanzo worked directly with ROOT. Hanzo had his own followers, which were the people who wore the gas masks that resembled Hanzo's.

pain was considered the leader. he had followers and he ended the civil war by himself.

during pain arc,nagato already brought peace and took control over the village. people in amegakure worship him as a god.
