The latter half of the Manga pretty much sets this in stone.
Itachi is good, but Kakashi proves multiple times to beat him in just about every area.
Itachi was able to stalemate KCM Naruto in Taijutsu. Impressive - but we also know that Obito had the speed and reflexes to match KCM as well. With that in mind, Kakashi beating Obito's ass is all that much more impressive (someone with Senju chakra that could keep up with Minato). So, at the very least, we know that Kakashi would stalemate Itachi in Taijutsu, with even a slight upperhand.
When it comes to Ninjutsu, Kakashi has the clear advantage and is superior. Most shinobi are lucky to specialize in 2 areas - Kakashi specializes in all of them. While Itachi isn't restricted to Katon Ninjutsu (Water Bomb Clone), Kakashi goes above and beyond what the average shinobi is capable of with Ninjutsu. Edge, without a doubt, goes to Kakashi.
Now, an important factor to consider is Ninjutsu is Susano'o - possibly the most powerful Ninjutsu ever devised. Kakashi only had one Sharingan, so he obviously can't access it, giving Itachi the edge here. But based on what we know about Kakashi's Susano'o;
If Kakashi did have both of the original Kamui Sharingan, his Susano'o would completely embarrass Itachi's Susano'o. Itachi could barely maintain his Susano'o for over 5 minutes - Kakashi fought a god with his. It's a moot point, since Kakashi doesn't have a double MS, but it's worth considering that Kakashi's chakra and skill would have been able to support a superior Susano'o.
So, overall, edge still goes to Kakashi in Ninjustu.
Do we even need to go over Genjustu? It's Itachi's specialty. Kakashi has impressive Genjutsu feats;
But they're nowhere close to Itachi's feats. However...
Itachi's prowess in Genjutsu doesn't really matter when you consider the next point. Kakashi is superior to Itachi in battle strategy. Itachi's strategies mostly boil down into clone feints and misdirection until he is able to meet your gaze. Which is a strategy that worked;
This one time. But after Kakashi saw his strategy once?
He learned how to directly counter it and win with his own feints;
Proving that Itachi's strategy, when pitted against a more formidable mind, is pretty thin.
In fact, Kakashi's strategy overall is superior to Itachi. He's not a one-trick pony. He may stun you with a Raiton Clone, or burrow through the ground to get you by the ankles. Maybe he'll throw up a Dotun wall and then attack you with a Lightning Blade from behind... Only for that attack to be a feint, and from then he'll throw a bomb tag at your exposed back. The point is that Kakashi has displayed much more variety in his battle strategies;
Devised this complex plan which gave Gai the advantage against Madara.
Was the only one to develop a hypothesis on how Obito's ST worked, and was able to prove it right and counter Obito's tactics with a single plan.
Another impressive example of his strategy.
I would be here all day searching for Kakashi's strategy feats. The point to take away here is that Kakashi has a much more versatile approach to combat - while Itachi is easily countered against when his strategy is laid out in the open. Ya know, like Kakashi did.
So, the only edge that Itachi had - his Genjutsu - is rendered borderline useless against Kakashi's strategy and experience with it.
So, at the end of the day, what do we have?
A shinobi who is incredibly intelligent with a wide array of jutsu, pure unmatched Taijutsu ability, and an expert mastery of the Sharingan to boot. Kakashi can do just about everything Itachi can, and do it better.
And I haven't even gone over Kamui. That's something I could write another massive topic on, considering it one-shots 99% of the Naruverse. But for the sake of this topic, let's just say it's one more thing Kakashi can do that Itachi can't.
