Do you remember what happened to Kushina? Tobi has plenty of seals under his sleaves. He can't restrain Naruto with Genjutsu, not after forming a team with 9 tails.

Its a great technique. Its almost impossible to counter if you dont have great speed, S/T ability and maybe prep time.
