Naruto would know which madara is the real madara because he can tell the diffrence between peoples chakra signature. kisame and samahada had the same identical chakra signatures and naruto could still tell the diffrence.

There is no evidence that suggest that you can suppress a perfect junchuriki's chakra. Hash can supress and bijuu's power, but when naruto goes bijuu mode he mixes and combines his chakra with kurama's. So to supress kurama's chakra he would also have to supress naruto's. Neither hash, nor yamato have shown abilities to supress shinobi's chakra.

I too thought of this. As of right now they are pretty much an unbeatable team all except to super OP Uchiha's that Kishi decides to throw into the show as of this point .

Naruto senses emotions in KM, nothing indicates that he can sense which one is the real Madara and sensing chakra alone wont help him.
