No "S" Class is just that. It's a Shinobi living outside their village, who doesn't have a solid rank. Like Jiraiya. His technical rank was Sannin, but otherwise was considered an "S" Class Ninja. Naruto is in no way still a Gennin. No Gennin is that damn powerful.
Also, why did you say "Maybe" twice?

Yes he is still a Genin, he never got the chance to take the exam. I pity the poor 13 year olds if he ever has to take the exam - I think he will remain Genin until he becomes Hokage
