You can set a room to negated chakra,Naruto senses chakra in Sage Mode but if a bunker is made not to leak chakra then He can’t sense it,like the way Turtle island was were Naruto couldd not sense till He was away from the inside bunker.

To answer your question no he is not all knowing, he wasn't using Six path chakra, and the juubi minion used a space-time technique so they either went somewhere really far like another universe or hidden bunker that blocks chakra.
