Naruto ran out of chakra because he's been training and fighting for day with no rest. He escaped from the the turtle 'island', has a scuffle with the Raikage, battled many white Zetsu and edo shinobi, battled Obito, multiple tailed beasts, MADARA UCHIHA, gave chakra to hundreds...if not thousands of shinobi, created a lot of shadow clones. Minato on the other hand has not exerted himself anywhere near that much.

Edo's don't have limitless chakra. They have the same reserves as the living, but they regen it faster.

Exemple: Edo Rock Lee could spam any low chakra requiring technique, but wouldn't be able to use chakra hungry technique... or in that case any technique that would require more than really low chakra
