The Sharingan nor the Byakugan can see the difference between Kage Bushin's as they have all equal amount of chakra split amongst them. There is no way to see the difference.

This. Since the clones had them equally distributed guessing his real body was difficult ever since he learned to manage it. Chakra distribution is Naruto's specialty by now.

Anyway real Naruto had those balls floating around behind him. This one the Kaguya killed hadn't any ..
What happened is that the two extra shadows they saw were probably Sakura and Obito who immediately hid in Obito's dimension again. It was quick enough that BZ felt the presence but didn't notice who disappeared and assumed Naruto had clones with him. Naruto acted as a diversion for BZ and Kaguya. - That's as I understand it right now.
The picture would be clear next week or whenever we get back to Naruto and Kaguya battle.
Now why Kaguya is rather silly when it comes to fighting- there are two simple explanations:
1- She is so powerful that she never needed to use battle tactics- why bother with tricks when you can see almost everything , scare them in in submission immediately or just blast them off. I doubt any body but first her sons and now Naruto and Sasuke made her actually fight. For who else she really fought ever?
First time around she might not even be thinking of possibility of getting sealed away by her own sons and all that blah.. So she lacks actual experience with little tricks. And Naruto has fooled most people out there one time or another, anyway.
2 : Another explanation is that Kishi needs to make her look a little simple because Obito and Sakura need to shine , Sasuke need to be rescued and get back in the battle and Naruto and Sasuke need to win since we cannot let the world get destroyed now. Or we would have to deal with a sequel by Kishi which would be something like Matrix ( the movie).
Problem is we are reading fan translation of a scanned pages. Somethings are lost in translation and I wonder if we lose some minor details in scans as well.
