Shadow clones jutsu was created far after her time. Seeing as Tobirama created the jutsu, madara learnt how to See through it and hashirama's variation. Kaguya has no clue about the jutsu or how to see through it.

Only way for a Byakugan user to tell what is a clone or not is if they user make clones but don't split all his chakra evenly with them other than that they can't tell which is a clone and which is the real one.

No they can't, they can only differentiate basic unreal clones (like water clones or the hidden mist clones from the chunin exam) not shadow clones. Manga facts.

But even so... Kaguya is the ****ing mother of all chakra... and Madara although he was a really skilled fighter, hadn't obtained the power of the Six Paths nor the nine tomoed rinnegan yet.

Wood clones are not the same as shadow clones which was created by Tobirama(Hashirama's ability is probably what inspired it.)
