Yes she is. Naruto is a stupid manga which won't allow the villain to kill side characters. They won't even allow villains to go all out like Aizen

Kaguya threw a nuke(tenpachii) at Naruto earlier when he was much weaker and survived. She had them high enough to do something about it. Sasuke could have easily put up Susannoo like with Mei.

Except Susanoo in a pool of lava won't do much good. What was the point of even throwing them into lava if she wasn't trying to kill them?

To be honest, I don't think Kaguya actually wants to kill naruto and/or sasuke. She is aware after all that they are the reincarnations of her grandchildren, so it would be a pretty powerful reason in itself to hold back in the way she does. She's kind of in the point of indecision; she doesn't know whether she wants to kill them or not. At least that my theory...

Sasuke's Susanoo can fly and yes she will wipe them out after absorbing their chakra. Notice how she brought Kakashi and Sakura with them. Why do you think she did that?

No she's trying to absorb their chakra. Haven't you been paying attention?

What happens when all your chakra gets absorbed? You die.
What happens when you try to drop someone in a lake of lava?(several times I might add) They die.
What happens when you use a byakugan to send needles at the chakra points in someone's chest? They die.
