Depends on the situation. Minato needs a mark to travel to, and Goku needs a life force :| Tell Goku to IT to a lifeless planet and you'll see Instant Transmission become useless:| When it comes down to it, it all depends on the situation. U_U

Minato's is faster because it is S/T and is instant.
Goku moves at the speed of light with it and doesn't need seals.

realize that i said battle wise because has not been shown to use it in battle not to mention that is minatos fighting style also his markers aka kunai can be used as weapons
