Lemme break it down because you are confused on this subject:

Hagoromo obtained both Yin/Yang seals after the battle of Kaguya, how? Hamura gave him the seals back as they were originally created to seal Kaguya in the term of fighting the Juubi.

1-Kaguya eats the fruit.
2-She starts terrorizing the world.
3-Hagoromo and Hamura seals her and creates the first moon with Chibaku.

Hamura went to the Moon to protect the Byakugan or something, we haven't seen the movie so we aren't sure, but Hagoromo stayed in "Earth" to spread his way of Ninshuu. That's why he has both Yin/Yang seal because Hamura intrusted him with it, it doesn't matter though. They weren't BORN with these seals. The seals were created.

Stating that Indra is Hamura's son is frankly logically incorrect when we know that Hamura's ancestors lie within the Hyuuga themselves.

Hagoromo after becoming the Juubi's Jin obtained the Body of the Sage, and the Powerful Eyes.

Hence why Ashura obtained the BODY OF THE SAGE, and Indra obtained the POWERFUL EYES.

Hamura gave Hagoromo the Yin Seal so they could seal Kaguya if she ever gets released again.
