Thats Naruto's top speed. He can't just use it multiple times. Plus the one's to "stop" him have a sharengun and that sees rapid movements.

He could use speed to blitz him, but Kishi wanted to show off the Madara new toy.

sharigan see things in slow motion. plus madara is the greatest uchiha, plus kurama has become tired, their is a word called fatigue you know after using energy for a long while

Seeing as a clone is only 30% of the real characters actual power, his speed won't be that great. Depending on when and where naruto switched out there should be a drastic change in speed. Another thing that doesn't help Naruto is that he yelled right before he attacked. That makes it pretty much obvious that you're about to hit the person, in this case Madara.
