I don't think Madara is the final villain. Why? well there are a few reasons.
1. Kishimoto stated that the Juubi would be a point of conflict of the upcoming chapters
2.
3. Naruto is called the Savior, meaning he will save the world from something. Stopping a massive genjutsu can fit the bill I guess, but it doesn't really seem like the kind of thing the Rikudou would make a prophecy about.
I call Juubi for Final Villain

According to the Rikudou's prophecy the Juubi's revival signals the world's end. Madara and Obito weren't trying to destroy the world, just reality. 3.
