I would probably create a world, where people trust in evidence, science and common sense and don't argue over religious beliefs.

I would keep the world as it currently is + everyone has chakra and the ability to create and use jutsu.

No one would have inherent knowledge on how to do it. It is something to figure out.

This way I could watch the development of jutsu from the very beginning.
