It's pretty clear that Kishi intended for Sasuke to be better with Amaterasu while Itachi was better with Tsukuyomi hence the amaterasu arrows for sasuke's susanoo, while the genjutsu sword for itachi's susanoo. Also Itachi never extinguished the flames he just stopped using amaterasu so he wouldn't kill sasuke. Sasuke actually put out the flames.

No. The flames from amaterasu were still there when itachi stopped using it. When sasuke accidently hit karin with amaterasu when he couldn't completely control it he was able to completely extinguish the flames to save Karin. Meaning the flames were completely gone.
