Sasuke doesn't know that Naruto and Kurama are friends. Sasuke doesn't even know that the bijuus can be battle partners.

The only time Sasuke entered to Naruto's Jinchuuriki Consciousness level he saw a malefic chakra, the Kyuubi. So as far as we know, Sasuke believes he is destroying a malefic mass of chakra.

I agree sasuke probably is just thinking about the greater good of the village. Getting rid of the bijus will help the village and it can bring about peace...

remember the story with rin how the mist village planned on making rin a jinchuriki and when she goes into konoha they would release Isobu onto the village and cause utter destruction... If sasuke takes care of all the bijus now konoha wont have to worry about this incident actually succeeding in the future. I am with sasuke all the way now.

He is wrong about the Bijuu, but that is a result of ignorance and his ends justify the means argument.

Naruto senses hostile intent, while what Sasuke is doing is wrong his intentions aren't really evil.

It's being stupid.
You can't kill a bijuu. It's chakra, it'll reform later on. The manga says so.
