Danzo doesn't have to die the exact timeframe he did in the manga so even part one could have been his demise(lets not say when Itachi confronted him because that would be too easy).

Danzo had connections with other nations as well as many agents enslaved via CM. So if anyone in the village took action against him it would have been nothing short of a small civil war in Konoha. Someone taking Danzo down while he is isolated and away from the village was the best opportunity.
