I'm assuming Sakura was out of the genjutsu immediately. Instant knock out broke her out of it. She has just be unconscious until now.

I think the bijuu are still alive and are free now.
I believe he had them under his control with genjutsu. he = sasuke
IN this clip you see they are still alive/floating in the air even after sasuke goes Max Perfect Susanno.

In this clip, TOP LEFT, you see Sasuke say, "the Bijuu are..." after he talks about only being able to use amaterasu as a decoy. I believe he thinking like this because now he is pressed for time. Hes trying to figure out the quickest way to get rid of naruto because the bijuu come to his rescue. ALSO because Sakura wakes up out his genjutsu shortly after, or it could have been at the same time.
