Plus, does Evil Sensing work on plain objects and simple seals ? I don't think so (Now Gedo Mazou might be, but it had the Bijuus's chakra). What hints to this is that Naruto was not able to sense the seal the moment Sasuke entered his cloak.

My theory is the cloak only protects from the outside, external attacks are ineffective while internal attacks will hit the target. Same way as when Gaara pulled Madara outside of his Susanoo with the sand at his feet, Sasuke's sword was inside of Naruto's Cloak and so there was nothing inbetween the sword and Naruto to protect him, since they were inside the protective skin.
