I'd give the other characters more important jutsus meaning mainly the Konoha 11. And since Naruto has wind element i'd make him learn some more wind jutsus like the ones Danzo used, not just rasenshurinken. I'd give some more info about the Hashirama vs Madara battle though i think Kishi will show us their battle at some point. Also, i'd somehow make Sakura cooler and stop the hating on her Ι mean come on she is a member of team 7, imo she needs to have an important part on the story not just being a medical ninja and always rely on Naruto and Sasuke (when he was her fellow comrade )

Take out all the things about Child of Phophercy (it's really boring for me)...
Give Shino and Shikamaru more chances to shine through this war...

Even out the power balance, reduce power levels, focus more on minor characters, remove the Mangekyo, remove the Jinchuriki except for Naruto, Gaara and maybe B, remove the whole "Sage of the Six Paths" nonsense, remove the possibility of transplanting eyes and DNA and thus gaining powers.
