That's fan-fiction. Nowhere does is suggest that Naruto has the capability of having both seals at the same time. Hagoromo did, sure. But he's of Ōtsutsuki blood and of Kaguya's direct blood.

It was either give Sasuke power, or let Madara and/or Kaguya destroy the world, and, he at least knows that Naruto stands a fighting chance against Sasuke. Honestly,there is absolutely no reason to assume he Sage was evil.
