Naruto's relationship with Kurama played a huge role. If you are not on good terms with your bijuu why would they want to help you? Now granted there were other people around to snap Naruto out of Itachi's genjutsu (Sakura and Chyo) if it was one on one Kurama would most likely have snapped him out of it as he doesn't like the Uchiha.
