I noticed that when Kakashi was killed by Pein and he was in the afterworld or whatever you wanna call it, he say the soul (if that's that you wanna call it) of His father, Minato, Rin, and Obito. But somehow Tobi turned out to be Obito. So wouldn't he have appeared to be dead if Kakashi saw him in the afterlife?

He didn't really see their souls, he was, if you will, simply remembering people from his past. If he was seeing their souls, Minato wouldn't have been there either, since he was sealed in the Death God.

Kakashi was dreaming. Kakashi was,and still is a dreamer to this day.
