He would have been able to sense him if his presense wasn't combined and overwhelmed by the zetsu/madara merging, thinking about it naruto may discover this and use a combo of talk no jutsu and plot no jutsu to get obito to be the dominant personality again

Shikaku already told Naruto that Tobi's not Nagato, and that Naruto won't ever beat him with Talk no Jutsu.
