When the boulder was just about to crush Obito, one of the zetsu's came up the earth because they can do that, and wrapped it's body around obito saving the other half of his body. Then he took him back into the earth. I don't think he is in another dimension, i think he is just underground

Edit: A lot of people are saying that half of his body WAS crushed, so how about this. After the first boulder hit him and just before the REST of the cave collapsed, the zetsu came and got him.

you know what tho i think that makes sense to some degree the disturbance happened...madara heard it and sent zetsu to see whats up.....then zetsu found obito and brought him back to the base
