At what point do you think Kaguya realizes she/Juubi can't win? Would it be right when she's using her final attack then Naruto defeats her or do you think she may express some doubt before then?
The most obvious reason why it will be Naruto that kills them (not merely defeat, he has to also kill them) because the story is about Naruto. Furthermore, Hagoromo likely gave Naruto a jutsu that could be used to stop them (given the new power that Naruto has, such a new jutsu isn't out of question). Likewise, Naruto's new power hasn't totally ruled out Naruto getting the Rinnegan (there were fans that suspected Sasuke might the Rinnegan and he did).
I doubt Kaguya will ever understand what true power and strength is. She thinks she's a goddess but she's as much a goddess as Pein was a god. The only beings worthy of being a genuine god besides Hagoromo were the Children of Prophecy.
Even if she/Juubi gathered all possible chakra from everyone else and left Naruto nearly total devoid of chakra, the plot and standard shounen action tropes dictates Naruto defeats them.
