I don't get it..

In episode 216, Kakashi attempted to use kamui against Tobi. Tobi simply said that it wouldn't work against him & warped away & the portal looked exactly how kakashi's looks. Now everyone knows that Kakashi is probably one of the smartest people in the NV, so why was he not able to put two and two together? Maybe if he refused to believe it was Obito he would at least theorize that it was Obito's eye that "madara" had. Just re-watching the anime or re-reading the manga I dont see how Kakashi didn't at least wonder if it was Obito or at least his eye. Im thinking it was just plot.

Not really, before that he thought Obito's ability was to make himself transparent, he didn't know it was connected with his Kamui until he set the Kunai and Rasengan to Kamui dimension
